I'm assuming you don't mean The Lions of Al-Rassan by Guy Gavriel Kay. This one is set in an alternative world, rather than being historical fiction set in our own world, but one character is definitely an analogue for El Cid, and the point-of-view character is a woman caught up in the collapse of Al-Andalus. It doesn't match your description exactly, though.
